He's too popular to not be a side protagonist, and the plot at this point has already cyberized their warriors. In the original plot, Sub Zero II stepped in to fill the power vacuum, but in this iteration he was turned into a cyborg, so unless Smoke fills the void I'm pretty sure Sub Zero is an independent character without a faction.
I suppose another character might try to reform it for their own ends. It sounds like a Quan Chi thing to do, as he's already used them once with great success.

It wouldn't be the first time a fighting game's kept the character's origin as an ending reveal, but his quotes suggest he's pretty much split apart from his former Sub Zero identity (save for statements of pride and disgust maybe) almost completely with no sentiment toward his own kin and a hate for his former clan that are ultimately responsible for so many horrible things, if not simply a hateful jaded view because of them. MK Mythologies screwed him up pretty hard. He's pretty much a specter of raw hate, driven to that point by the life he had before his death. Like Scorpion, I wouldn't imagine him fighting for anything "good" beyond motives of revenge.
He however has retained his own independence from Quan Chi's control, something minions don't usually succeed at, but his motives have been twisted into that of a conqueror. Through a swap of motivations, suddenly his former greatest enemy is no longer his concern. Turning him back into Sub-Zero would also be the first time a character in the MK series has been redeemed after heavy levels of corruption, as even Night Wolf ended up screwed by Netherealm energies, and even Raiden became corrupted from Onaga's aura. Mortal Kombat loves the story of ruin, conversion, and survival, which is why Quan Chi has so much plot armor as a villain.
I think they're going to keep Noob who he is, but that doesn't mean Noob Saibot might not reflect more of his past pain if he's re-incorporated. I personally prefer him over his former Sub Zero form anyway, since he wasn't as skilled of a Cryomancer beyond raw power, and the story of his fall is simply too fun. Sub Zero had committed horrible attrocities against existence, I'd prefer he be left a pain driven curse marked conqueror-to-be.
Hm... Noob Saibot would make a fun final boss, especially if he ever gets a hold of Shinnok's Medallion, a treasure that I'd argue is rightfully his.

I really doubt that this new game will continue where the last left off. It's just too much of a shift, over half of the new combatants are make their first appearance as well as drastic makeovers for the existing characters. It would be easier(and more entertaining in my opinion) for them to start Mortal Kombat X as it's own alternate plot line. Similar to Ultimate Marvel.
I'm really hoping they keep smoke as a ninja again, I'd like to see Rain as a prominent character as well. The question on my mind is who will be the main antagonist? Ed Boon has already confirmed it's a "returning evil". I really hope it's not Blaze again, Onaga would be alright I guess and Shao Kahn would just make me think less of the game in general if he was again the main boss. I'm placing my bet on Shinnok.
And did you hear about this new Mortal Kombat movie coming soon? It really took me off guard.
From what I've looked into they plan to continue it off the Raiden tangent storyline. It's why we haven't seen some characters such as Liu Kang (and so many others holy crap). It's supposed to be set 25 years past the end of Mortal Kombat 2011, which is why there's so many new combatants. Edit: Although Quan Chi's power is more than capable of bringing back fallen warriors... he actually has more of an advantage now than in the original story. Liu Kang wasn't exactly happier in the new setting, he might be the perfect netherealm soldier~
The "makeovers" aren't going overboard, it's them streamlining older characters in an effort to save space while throwing new stuff at us. A lot of the characters fight independently of older styles, like D'Vorah and the ripoff of Nunu from League of Legends. If I'm not mistaken he'd been formerly reported saying he wanted to stop making Mortal Kombat before it's 2011 release, so it's no surprise that they'd want a new roster with their greater successes on board. If people want the old roster, Mortal Kombat 2011 is still a thing.
If they had Mortal Kombat X be it's own timeline (thankfully they're not) that would be three canon timelines across the last three games they released. That... seems... sloppy to me, especially when they already have a fourth non-canon one that came out next to those (the MK vs DC game).
Ehh, Rain, he was a joke character they ended up taking too seriously once they tied in his Edenian blood. He literally just began as a warrior that players could scoff at for "Purple Rain".
I think his "returning evil" remark might be tongue in cheek. It could be an evil we never witnessed, like the ones responsible for Blaze becoming corrupted away from his original goal in the first place. Edit: Revisiting the Liu Kang point, he was evil once the Onaga-Corrupted Raiden brought him back to life with cultist magic... I'd love to see that be the spin they give of "returning evil" to try to throw people off, but the percent chance likely isn't even in the double digits (Noob Saibot has a higher chance than him really with his backstory and goals). There's also always the chance that a foe from Timeline 1 might try to jump into Timeline 2, bridging old threats, as it'd be arguably within Shinnok's power to do so, even Quan Chi's thanks to the amulet in his possession.
Shinnok would be a good one to tie in actually. Quan Chi still has his amulet since the events of Mortal Kombat Mythologies: Sub Zero is canon in both, and him as a boss in Mortal Kombat 4 was pathetic compared to who they'd built him into prior to it. He's supposed to be a corrupt Elder God, not a Shang Tsung ripoff. He was also the evil to throw himself into the mix the first time Shao Kahn was truly defeated, so it'd even fit with the original chronological order.
I... hadn't heard anything about that movie.
Edit2: Huh, upon looking at the Liu Kang death video more closely... it almost screams villain origin. They even whited out one of his eyes, a total giveaway of further development chances. The chance might be within the double digits more than I thought. Even his last words "You... have killed us... all..." with all that rage? He could become some sort of Super Dragon Spectre.

The CPU isn't playing him right then. Check some videos on him, he's pretty great.
Also, Sub-Zero versus CPUs is basically cheating. They won't be as ready for freezing as a normal opponent.

He was a much nicer person before becoming a specter of vengeance, based on the character interactions he has before fights in his living costume anyway. It's not like he's only about killing Sub-Zero or following orders.
So, game's out now, and as I expected... Liu Kang became an agent of evil (among others~) and Shinnok is the main villain.
