Offhand I'd figure it'd be Borg, although a lot of the situations would be built on contextual weakness.
The Borg network well and adapt, they're like Space Rome on steroids via Hivemind logic with a fast internet connection, but if their means of communication is blocked it's shown problems.

There's more than one ship, and they are as strong as who've they've collected and how much room they have to network.
It's not without weaknesses, but the only advantage I'd see Replicators having is not being a known threat yet to The Borg. Once they know what they're dealing with by assimilating anyone who knows what they are (or anything like them), they'll have a vast array of data to work with for compiling a counterstrategy.

Best borg will be able to do is quantine the ship and disconnect parts of the ship from the ship and eject the replicators into space and fly away from them before replicators figure out how to convert the ejected ship parts into a functional ship to chase after them with it
