yo for real though if I could find happiness and contentment and satisfaction anyone can because I was not given much to work with in this lifetime, I had what felt like the entire universe against me for almost my entire life but I never gave up and holy fucking shit I am reaping the rewards now above and beyond all expectations

Neo straight up had psychic powers in the Zion setting and Smith was able to get in there by jacking a different body. The Wachowski's also really like twists, even their idea of who "The One" is fits closer to Agent Smith than Neo. Even as Morpheus' faith is tested time and time again, his status as a "Believer" is more about his own position in fate than any sense of accuracy over identifying Neo correctly. We've also seen other anomalies like Neo but never one like Smith, and even The Architect won't call him "The One" despite this being a repeated paragon scenario. 

It makes more sense that they'd build a partition for the rebellious element to suffer harder than the ones who are content within The Matrix, especially when their older models had larger bodies of people refusing the program over less developed reasons. The "Red Pill" element of their current model through their efficiency have become a minority, and getting them out of the way would cease the risk of emotional contagion. 

So yes, Red Pill or Blue Pill, it's just picking if you identify more with rebellion or comfort. They're otherwise the same pill in that both force you to pass out and wake up in a server. By giving the rebellious caste of humans a powerful enemy to face, they're giving them precisely what they were looking for.
